I think I have it narrowed down as to why my co-worker's key settings keep disappearing (totally, not even the default ones remain).
The .ini file has a [Preferences] tag with no entries after it. The very next line is the tag for the key settings. I made one preference change so that there would be an entry after its tag in the .ini and sure enough, the key settings work now.
